I wrote a java program that scan more than 2000 IP addresses of my company, an dreturn what type of server is running on these IP addresses, How can I get the NT username of every IP address.

That is stack fingerprinting. It's a network application that's pretty hard to code and usually implies very good knowledge of tcp/ip stacks implementation. Try the Cult of The Dead Cow, of Fyodor's work on TCP/IP stacks. Good luck
