Are there any tools available that recognise the and tags which may be coded in the comments in the HTML/JSP pages and generate a TMX file from them?

Not as far as I know.

However, I'm not sure this would be enough to generate a TMX document: all the inline formatting has also to be encapsulated in , , , etc.

TMX is really designed for translation memory exchange. If what you have in mind is extraction for translation, filters for HTML/JSP would do the job (and then you can get a TMX file from whatever translation tool has been used).
