Have you considered storing them in a relational database?
I don't know much about your data, but in most cases of having to deal with large numbers of objects to persist, you can keep track of which are "dirty" or write them as you get them in.
If you are just dealing with 20-30K objects coming in constantly, you should really consider J2EE and Entity beans, or adding functions to the objects to have them persist themselves to a JDBC connection. If you can't spend money to do it, get a copy of MySQL or PostgreSQL or FireBird or SAPDB.
Also, compression will make it take longer to store.
