I'm using xslt to generate quite a few java source files from
xml specs. Since xslt has hardly any means for specifying
whitespace handling, the generated files are not formatted
properly. My preferred approach would be to generate the
files, pipe them into a source code formatter and then
put the result into our VCS.

Is there any way to use IDEA's superb code formatter as a
command line tool for batch processing? If not, it might be
a cool feature for 3.0 ;-).
