I access a site through my browser and search/download reports. I am required to select a certificate from my desktop before I can do this. I want to use java to automate this process. I am familiar with the URL object and accessing https sites through java, but I'm not sure how to encode logic to use my certificate.

Netscape Navigator gives you the option of automatically selecting which personal certificate to use each time a site asks for client authentication - this may work for you (if it happens to select the right one.)

This is a business of your browser to use the appropriate certificate if any of them are requested by the web server. So, I see no reasons to use Java at that point, unless you are implementing the web-spider.
