I want to run SP's that creates new schema on an ORACLE9i DB by using JDBC. Is there a way to connect to the ORACLE9i DB using "SYS" user (as SYSADMIN) ?

Try and see. specify SYS as user and SYS password as password when you get a connection. if you are getting a connection through a datasource for which you have already defined the user (in some app server configuration file), you can still override the user when calling getConnection() on the datasource using getConnection() flavor that takes username and password.
