EJBs are suppose to be portable between different app server who comply with the Sun's specifications for compliant EJB containers. Because of this reason, loading of native libraries is not allowed in EJB. if some app servers allow this as an enhacement, you need to look at the documentation of that particular app server to find your answers. but overall, loading native libraries and using JNI from EJB is prohibited by the spec. you could use JMS or MDBs to accomplish the same with similar amount of work.
