I cant keep the jar files in the archive from cacheing. I've tried cache-option "No" and "Plugin". I'm using IE 5. I've tried all the special meta tags. I tried bouncing TomCat instead thinking maybe the webserver was caching, no luck. I've set the browser to check for new code on every page hit, no luck. I opened the java plugin and hit clear cached jars, no effect.

It only reloads when I take the browser down and bring it back up, implicating the browser.

After looking a bunch I found where someone says that the browsers always cached java binaries until they are bounced. Is this true?

You don't mention which Plugin version you're using but you might be interested to learn that a bug in the 1.2 Plugin meant that jars are not cleared out of the C: emp directory in Windows - I'm not sure what the equivalent in Unix is, most likely /tmp.

Try cleaning this directory between sessions and see if you get any results.
