How can I stop a Java thread that is waiting for a native method that is stuck in a infinte loop?

I have written a Java wrapper that executes some native code to do calculations in a thread. Unfortunately the native code sometimes gets stuck in an infinite loop and I need to be able to stop it from the Java code. I have tried using the Thread.stop and Thread.interrupt methods, but neither of them stop the native code from executing.
Is there anyway that I can stop the native code?
