Is there an elegant way to write a task that will check for a large number of files in a directory and list the files that are missing?

Not sure, personally. Looks like if you have a master directory of all files, then you can use a "present" selector under a fileset to build that list. On the other hand, if you just have a listing of expected files in some text file, you could probably write your own custom "selector" that reads this file and uses that listing in its "isAvailable()" method. The included Ant manual briefly discusses custom selectors, albeit not that well and not that obviously.
