Is it possible to use an Autoconfiguration script for a proxy in a java program.

I know for manual configuration it is
Properties props = System.getProperties();
props.put("http.proxyHost", "host");
props.put("http.proxyPort", "port");

but if you just have the configuration script, is it possible to do it that way?

I'm not aware of any http libraries for java that accept an auto-proxy-configuration script. In theory it wouldn't be that hard to write one by integrating the rhino javascript engine for java with some existing http library for java.

The autoconfig script is probably just Javascript. Try doing a "save link as file" on the url for it, and see if you can read what it says.
