1)Is there a way I can close ALL running instances of IE using javascript?(and preferably without that alert asking "Do you want to close this window" or something to that effect, that IE pops up? )

2)Is there a way I can close ALL running instances of IE using some windows dll?
I am using a java application and am thinking perhaps can call via Runtime.getRuntime().exec()

Whatever the Windows equivalent is, of "ps", "grep" for "iexplore.exe", and "kill -9" those PID's. If you install Cygwin, you can even just use these Unix commands, on your Windows box.
