Which is the best API for logging?. Whats the difference between these three?..

There should be FAQ entries for this. The commons-logging is just a thin wrapper layer on top of one of the others. The log4j package is usable even if you don't have JDK 1.4.X. If you know you have JDK 1.4.X everywhere you'll be deploying, you could just use the built-in logging.
