How can i write a code to scan a mail at the server itself when the mail is being received or when a mail is being sent. Checking is to be done for malicious scripts, macros ,attachments and other viruses.

Look into something like James for doing this in Java. There are other options specific to the mail server you are using. This isn't really something for JavaMail as you want to check at the server, not once the client fetches the mail.
