What happens when database calls are included in
ejbPassivate() method of bean managed entity bean.
Does it result in an exception? Or is the database updated as it still has the reference.

It's ok to update the database in the ejbPassivate(). The specification doesn't anywhere say that you should not use the database calls in the ejbPassivate. But ejbPassivate() is not for that activity. It is called just before your bean is getting passivated, so need to release the resource in the ejbPassivate.
